I used a replacer program to replace shell.dll to some leopard ones on this site. The program does it's bit and you have to restart, then it works fine. But if I then shut down my computer again, it comes up with windows updates which changes them back to the default windows ones, help?
after replacing, check to see if the files in backup folders (i386/ dllcache etc) have also been replaced...also when messing around with system files, check to see if windows file protection is on or off...
Once you're done, check in the folders that Kinsemon mentioned and if the backup dlls there aren't the same as the one's you replaced with, replace them manually.

However, Flyakite creates a folder full of icons from its shell32 (WINDOWS\FlyakiteOSX\Resources\shell32.dll). Even if I modify all shell32.dll files in my computer (and its respective backups), the icons in this folder remains the same.
Can this folder be responsible for icons to revert to the default ones?

No..those are used by Flyakite w/ resource hacker to mod ur shell32.dll...it will have no effect on a replacement shell32.dll...unless, of course, u reinstall Flyakite.
And windows file protection is turned off by making the SFCDisable value in ur registry (to edit it, hit windows key+r and type in regedit, then hit enter. Next search for the value u want to change.) equal to "ffffff9d" (w/o the quotes)
